the initial thing i thought about was that when Neo realized the Oracle was talking through Smith... he gave in, and the positive and the negative, what Neo and Smith are, as Oracle said, canceled eachother out... -1 + 1 = 0
although... the big machine head could've also deleted Smith after he got his hands on the code through Neo... and the third popular theory... when Smith had no more purpose (which he keeps obsessing about) after Neo did what he did, he self-deleted...
this is what i like most about this film... the speculations, various interpretations... although that obviously may be too much for a general audience.
