This is not an uncommon issue with pc games. One of the culprits may be USB ports. I would try this-
Start a game but have the cpu play by itself. While the game is playing, unplug any peripheral connected to your computers USB ports. I know you news them to be able to play the game, but just try it to see if the game still stutters when they are not plugged in. If it still stutters, the it is not the USB ports.
Another possibility is an overly fragmented hard drive, since the game is constantly writing data for in-game replays while you are playing. So, defrag your hard drive and see if that is the problem.
Another issue it could be is power having technologies like cpuidle, or speed step, which throttle your processor to a lower frequency to save power.
