This happens when you do not have an officially supported controller. Some examples:
1) random gamepad: problems.
2) Xbox 360 controller: no problems.
3) xbox 360 controller with custom driver (adjustable stick sensitivity): problems.
What you can do is to launch the game, start a quick game and quit it again...now your controller should be recognized. You don't have to play, just enter the game and quit it et voila: your controller works.
Your controller configuration (if not officially supported by the game) is only loaded in the actual game but not during menus.

Ohh thank you very much for your explanation, so if i get a xbox 360 controller, i can adjust its buttons as the way i wanted to play and it works?
and what do you mean by custom driver??

I don't know if your custom configuration is loaded right away if you change buttons. I play with the default settings. And no, you should not buy a controller just for this. Getting any controller and configuration to work takes you just some seconds. A button to start a quick game, another one to skip the intro and finally, you pause the game and exit the game back to the main menu. That's it.
The offical Microsoft drivers are ok but you cannot adjust your analog sticks. With custom drivers, you can set triggers to work like bumpers, change the sensitivity and deadzone of the analog sticks and more. You can also save and load different configurations for different games.
