If you meant that the new roster update will afect your dynasty, it won't.
You will have to start a brand new dynasty for the rosters to take effect.

Unfortunately, yes. There's no option to import rosters into a season in progress.

Cant you just overwrite the files?

You can, but that would cause you to lose season data.
