This is a very broad question, as there are different types of mods that are made in their own way. A good place to start is the tutorials section; while we now have a new method of installing mods for NBA 2K16, I believe most of the methods of editing the files after they're extracted are the same as NBA 2K15, so the NBA 2K15 Tutorials section (Older Games -> NBA 2K15 -> NBA 2K15 Tutorials & FAQs) should help you get started.

On top of that, if you provide a little more information about what it is that you specifically want to make, I'm sure someone can point you in the right direction.
