How do totally refresh all files in directory(i.e, clean install)

I am currently re-installing 2k14 and would like to know how I could get a clean slate in the directory. Not sure if the files you leave in the directory before you uninstall it stay in the directory. If that's the case, what are the files I must keep in there. Thanks
